Multi-gene Assembly — build a complete plasmid from gene modules

Add or pick modules, choose an assembly route, then domesticate sites and assign seams to get a complete circular plasmid with primers and risk notes.

How it works

From gene modules to a complete plasmid, five stages annotate each step in this entry.

  1. 01

    Add modules

Build a module from a host, promoter, CDS, and terminator — or paste a whole sequence.

  2. 02

    Select modules & order

Multi-select, reorder, and set each module's direction.

  3. 03

    Choose route & backbone

Pick a backbone, a selection marker, and the assembly route (auto, in-vitro, or in-vivo).

  4. 04

    Site domestication

Type IIS sites (BsaI/BsmBI/BbsI) are scanned and cleaned automatically.

  5. 05

    Plasmid assembly

Seams are assigned, the circular plasmid is assembled, and primers are designed.

02

What it does

Four assembly routes

In-vitro Golden Gate, hierarchical MoClo, Gibson, and in-vivo recombination; auto selects by module count and host.

Automatic site domestication

Type IIS sites (BsaI/BsmBI/BbsI) are scanned and cleaned so they do not block the assembly.

Seam & primer design

Seams are assigned between modules; colony-PCR and sequencing primers are generated.

Assembly risk assessment

GC windows, repeats, and stem-loop structures are flagged before you order.

Input

Add modules in the area below, then select, order, and assemble them.

The host the module is expressed in. Promoters and terminators are filtered per host.

The CDS is used as-is — no codon optimization is applied.

Runs against the live engine.

Auto picks the route from module count and host; in-vitro is Golden Gate/MoClo/Gibson, in-vivo is recombination.

    Workspace

Save this run to your workspace

Each saved run becomes a reproducible entry with an Entry ID you can cite in your methods. This tool saves the assembled plasmid — no downstream hand-off.

Run an assembly first, then save it here.
